Some settings are overridden in distraction free mode, including this one. Instructions for changing this are on http://www.sublimetext.com/docs/2/settings.html 

You can use the trim_trailing_white_space_on_save to do this on save

There are no workarounds that I'm aware of, unfortunately

There's no option to put the minimap on the left hand side in Sublime Text 2 - only in Sublime Text 1

You can use the View/Layout menu to get split panes
