What i've done is creating a key bind so that with F5 i'm able to refresh it manually in a more convenient way.
Just add { "keys": ["f5"], "command": "refresh_folder_list" } to the list at Key Bindings - user

Same issue here. Running also build 3059 but with Linux Mint MATE 16.
